Compare Directories (Ctrl+F10) should have options to account for FAT/NTFS differences.
Option to ignore time differences of 1 hour +- a few seconds.

Why do timestamps change when I copy files to a floppy?
Oops.
Don't know how I missed this ... Directory Compare breaks for time differences, which is a partial answer.
The way things are at the moment, the 3600 second change should allow at least a setting as high as 3602 seconds.
